Burial at Sea - Episode One supposedly took place prior to the fall of Rapture, while Episode Two is set during the conflict. As such, Elizabeth finds herself caught in the middle of it all

Before Burial at Sea episode 2, the events of Bioshock 1 were set in stone, and needed no further explanation. Suddenly, it comes out, and Liz trades borderline godhood for setting things right in 1 universe. Elisabeth wasn't just the match that set it off, the whole point of BAS was that she was the one that ensured (good ending) Bioshock ended the way it did, with Jack getting to Rapture and saving all the Little Sisters Without Elizabeth we would eventually have had the civil war, just without Jack crashing in at the end.

The idea behind Bioshock: Infinite is that we can now experience anything, anywhere, and as long as there is a man and a city its still Bioshock. Lunar cities, a hidden civilization in the jungle, ancient civilizations (hoping for Atlantis myself), its all possible.
